Will Every Pokemon be in Pokemon Champions?
As of right now, the answer to this question looks like it will be, no.
The reason for that is on the
official Pokemon Champions website, “Expand your Pokémon roster with new friends! You can bring some of your past partners into Pokémon Champions through Pokémon HOME”. The “some” portion of this make it seem likely that not every Pokemon will be available.
Whether this will be intended to make players have to earn Pokemon, TPC wanting a smaller pool to start or by Format is unknown at this time. Knowing The Pokemon Company, this will have something to do with the VP needed for recruitment cost but that is yet to be seen.
